I didn't want to say that sametime password is related with OS password. It seems, that sametime connect assumes profile folder name from OS username. The option to save password or not is stored in:
C:\Documents and Settings\<username>\Application Data\Sametime\.metadata\.plugins\com.ibm.collaboration.realtime.credentialstore.keystore\credential.store

If OS username differs from profile folder name, you will see, that credential.store is empty.
